I think store hours are pretty steady, or at least as steady as they can be during summer. I usually hang around battery park for the forth, or someplace with fireworks. Sometimes they have free shows outdoors in the city, but it's too early to tell.

Looking through some of Edward's Flickr photos, I came across this one in Astoria Park, a park in Queens.

Judging from what the subject is (fireworks), you may want to check out this place on the 4th. Looks pretty interesting..
Or, as rockrlite said, I'm sure Battery Park would be another great choice. :)

I always have a good time enjoying the fireworks from the FDR Drive. The roadway is closed from around 54th street to 23rd street for fireworks viewing. While it is very crowded around 32nd street where the live orchestra is situated and the television anchors are, the drive is much less busy up by 52nd street. It's a nice low key way of taking in the night, and there are usually some hot dog vendors around.

Stand on 2nd Avenue or nearer the FDR at about 32nd Street and you will be looking
at the centre of the fireworks display over the East River.

I arrive in NY on Jul 4 on a late plane (10pm~)
Will there be any issues getting from JFK to E51st Manhatten at that time?
Also, would there be anything worth seeing in that area at that late time or should I just do without celebrating 4th of July!

If your plane is on time you should be approaching JFK just as the fireworks are going off.
By the time you pick up luggage and get into Manhattan the bulk of crowds will be dispersed, but traffic along the East Side could still be a bit crowded.
After the fireworks activities include beer.
